I assume you are talking about a drinking-water network. Is this a case of a major microbiological contamination or a small number of indicator bacteria? You can have them analyzed to determine exactly what they are and what the source might be. Meanwhile, in the field you may have to resort to flushing and shock chlorination, if required.
